This is really a stain in the software package that should not be there in the 1st place.
What is your thought here to provide a cleanly dos2unix formatted file as part of file:// and
mv it to replace the stained file before compiling? 
It is really should have been clean-up at source but this will workaround --keep-cr perhaps?
