Yes, you are right, my imx6sabresd has two cameras, but in the linphone I choose a correct one by command "webcam use 1" (for /dev/video1). It is exactly the "OV 5640". Another camera is OV5642, but I took it off from the board.
On your second question about gstreamer, no. The linphone doesn't work with gstreamer (it requires a libavcodec and libavdevice headers and libs), but I have built ffmpeg_0.7.12 using an old recipe file. By the way, I heard about gstreamer plugin "libav" which can provide a compatibility with ffmpeg, but I am not certain that it is exactly what I need. Do you know something about it?
